延久元年四月、東宮に立てられた。
同四年十二月、譲位を受けて即位した。時に二十歳。後三条天皇を一院と申し上げる。
延久五年四月、後三条院への朝覲の行幸があった。五月七日、後三条院が崩御された。歳四十一。この院は累代の摂関家の威勢を抑えて、もっぱら心を政務にかけるゆえに、帝位を譲り、院中にて万機を沙汰しようとの心があったけれども、いくほどもなく崩御があった。しかしながら、その置かれた方針によって、この帝は年若いといえども、直接に政治を聞こし召して、関白教通はその職を守るのみであった。同月、外祖父藤原能信に太政大臣正一位を贈られた。

In the 4th month of Enkyū 1 (1069), he was appointed Crown Prince.
In the 12th month of the same 4th year, he received the abdication and ascended the throne. He was twenty years old at the time. Emperor Go-Sanjō was referred to as Ichi-in (First Retired Emperor).
In the 4th month of Enkyū 5 (1073), there was an imperial visit to pay respects to Retired Emperor Go-Sanjō. On the 7th day of the 5th month, Retired Emperor Go-Sanjō passed away at the age of forty-one. This retired emperor had suppressed the authority of the successive regent families and devoted himself entirely to governmental affairs, so he abdicated the throne with the intention of managing all state affairs from his retirement. However, he passed away before long. Nevertheless, following the precedent he had established, although this emperor was young, he directly administered the government himself, and Regent Norimitsu merely maintained his position. In the same month, the posthumous rank of Daijō-daijin with Senior First Rank was conferred upon his maternal grandfather Fujiwara no Yoshinobu.
